Pixel Color Swapping

Hey everyone. I'm using 2D sprites from reiner's tilesets ( http://reinerstileset.4players.de/ ) for a game I'm working on. However, i've run into a few problems. The first is that the background color is set to brown. My program requires the color to be transparent. I could do fix one picture pretty easily, but I need to switch about 300 of these pictures from a brown background to a transparent background. Are there any programs that could do this automatically? Also, I want to alter some of the pictures so that they come in two colors. A wizard, for instance, would come in a blue version and a red version, where a few things on the wizard (like the belt, staff, and hair) were colored that way. Is there any way a program could translate all the shades of, say, red in a picture into shades of blue? Thanks!
You can use Photoshop Actions, combined with Batch Processing, to do all those things. There is good documentation of it in your Help Files once you get the program (trial version as well).

Professor answered the first question pretty accurately. As for the second one you had, have you tried the replace color function in Photoshop yet? With the blending options it could work pretty good for what you're trying to do.
