The death scene in FF7 was far too surreal to affect me very much. I remember I was pissed off, but that was because Aeris was carrying a lot of good materia.

Dang... Fallout... and Fallout 2 (can''t get Tactics to run on my computer... but I don''t know if that''d be as emotional). Those were great games. The openning sequences were especially great. Also, you actually get to role play so you actually care about your character and the world he/she lives in.
