hmmm...tough question. but i''d have to say lunar 1 and 2. its not that the plots in those games were complex or philosophical its just they had alot of warm fuzzy nastalgia and the best interaction between beloved characters i have yet to see in most other rpgs.

lets see....so far, the .hack series.

I love the whole Final Fantasy Tactics/Tactics Ogre politics and war plot line... so awesome! I also love the corrupt religious type stories along the lines of Final Fantasy 10 and the whole Yevon story.

People, you all are sleeping on the Blood Omen series, especially the first and second games of the series:
Blood Omen: Legacy of Kain
Legacy of Kain: Soul Reaver
These games, while the stories were pretty linear were very well written and voice acted. Other than those i count:
FF7
Fallout
Seiken Densetsu 3 (b/c of the intertwining stories)
