Ok, so I''ve finally been messing around with the auto tools, and I can now make the basic config.in, etc. but from what I have read, there''s nothing that''ll generate a generic Makefile.in for me automatically. So anyway, if that''s correct, I guess I''ll just get a generic template file to use for all my projects, but if I''m incorrect, please correct me!!!

The KDevelop IDE can generate makefiles for you*, but only for project types it supports. I find your solution to be more flexible, as you can include only those features you feel will be common to the majority of your projects and build from there.
*I think you can actually edit the templates off which KDevelop builds all its text files.
