If you want to look at some good, professional 3D engine source, id Software just released the Quake 1 source under the GNU Public License. You could check that out. Or you could look at the Genesis 3D engine at http://www.genesis3d.com which is a pretty nice, relatively free 3D engine also.
Hello-
I am a computer scientist with a strong background in computer graphics and a working knowledge of programming language design. I wanted to try my hand at coding my own 3D engine. I was wondering what advice the group had to a complete beginner. Where can I find out what other engines do? Are there tutorials for building your first engine? Thanks for your help.

http://cg.cs.tu-berlin.de/~ki/engines.html is a gigantic 3d engine list that contains every engine I've ever heard of. You can sort it by which projects are source code available if you want to sneak a peak at someone elses code.
