Package the linux kernel with other programs of your choosing. If you're going for a relatively standard one, take a look at the Linux From Scratch book, which shows you how to put together a normal linux system.

Yes, Linux From Scratch will get you there. To "do this in windows" you would have to use a PC emulator like VirtualPC of VMWare.
