I think the greast video game villian would have to be Magnus from chrono trigger.
He was a deep well developed character, the monsters considered him the hero of their race and worshipped him. At first it seems he''s plotting to take over the world, by summoning lavos. But once you get to known him better, you relize that he''s not really evil. Instead he''s a troubled man who''s whole world was destroyed by lavos when he was just a kid and that everything he''s done since, had been to give him his chance to face lavos.

He wasn''t some mindless lunatic plotting global domination, or planning to destroy the universe. He was a tragic hero who happened to be on the opposite side as the player.
