One of my favorite villains has always been Dr. Hannibal Lecter, because I don''t really see him as a villain.His ethics are different from mine, but he''s not evil.He tries to do good in a way.And even though he''s a killer, he''s intelligent, witty and charming.This is more the attractive kind of ''bad guy''.
Another one would be Skorn and the Revenants (and the Hex Seekers) from a wonderful cRPG called Soulbringer.Especially (SPOILER) Barthelago.I just *hated* him (''ah, the vagrant - what could YOU possibly want ?'') and I also hated the Revenants for all the horrible things they did.

Two good villains that come to mind:
1. Dr. Smith in the "Lost in Space" movie. He lied to the Robinsons, but he never lied to himself. He made a flat-out conscious decision to be the bad guy...and he was smart, which is ALWAYS important for a villain in my opinion. Henchmen are stupid but villains are quite capable of taking over the world unless the players intervene.
2. I forget her name at the moment, but the main vampire in Quest for Glory 4. At the end she pulled a Vader move and kind of redeemed herself, but she was right along side the player the whole way through as a simple village waif needing a hero''s protection. Come to find out she was the mastermind.
A little note about that last. This only works if the author/designer had it in mind from the start. Never just spring that kind of thing. If you knew that as you wrote the game, the player will look back and say, "Why didn''t I see that coming!" If you make it a spur of the moment decision halfway through the story, it will leave a bad taste in their mouths.

The ultimate villian...the guy from Gladiator. I''m not even going to describe his evilness... (He CRIED when he killed his dad...CRIED!!)
Another good villian that has been doing really good in movies lately is the split-personally. Fight club (if i just ruined the ending, you deserve to be shot anyway) and Me, Myself, and Irine (yes, although it was a comedy, it did have a villain)
