I was wondering how accounts would be handled for a subscription based game.

I have no clue how I would do it.

Would I make a web based app that interacts with the accounts on the server and a third party ecommerce company or what?

Did you do any research into how existing games do it? If so what did you find?

I searched but didn't find anything... probably because I'm not sure what to search for exactly.
Have you played a game that had a subscription based account? That might give you an idea of what to aim for from the customer's point of view. Or are you asking about the implementation of such as system?

Searching isn't the only form of research. There are lots of online game that already do what you want. It would seem like a good idea to look at what the competition is doing by signing up for some and seeing what they do.
