BTW, keep in mind that I have no team, other than myself. So this is all still theory and conjecture, unless and until I get anybody else working on it.
But yeah, pings are a problem lol.
Multi-layer maps for RTS
The really(like '95) old game Outpost had about 6 underground layers, but it wasn't exactly an RTS, it was a futuristic-city-building game that ran largely in real time.

Well most RTS games don't even manage flying units very well (it's hard to click a fast-moving plane for a start), or under-water units. So adding another 'layer' in the sense of 2 maps on top of each other could maybe be done after you fix those problems.
However the idea of underground bunkers is a good one. It would mean that nukes become less useful for a start - I don't like nukes in RTS games.
