What you could do is do what StarCraft did: use the 2D tile techniques (traditional "square" tiles) and sprites, and just prerender everything as isometric. StarCraft _looks_ isometric, but it's actually not, it's just the way that the art is rendered. Get up some basic graphics, it doesn't have to look pretty or anything, just get them up and running with the tile engine, and then when you're ready, render everything like you would for an isometric game, and just import it into the game.
