animation pipeline suggestions

Hi. I wish to animate a character; currently, I don't know what apps to use for that. I tried Milkshape, but it isn't so precise in bone settings; I'm testing now Fragmotion, but it got some bugs. What do you suggest? Anyway... if I'll import a bvh motion (I got one from Poser, a simple walk), should I build the skeleton (wherever I'll build it) observing some standard nomenclatures for the bones, in order to have the motion working with the rig, or they are independent each other?
