Does anybody know where the major desktop store their file associations? I mean the likes of Gnome, KDE, etc. I''ve tried taking a look around but all I can find are shell scripts or ways of doing it in the desktop manager itself.
I''m writing an installer in Java and I need to be able to associate file types with applications.

for gnome go to desktop settings->complex->preferred apps

this yould differ from your pc if you use another distribution but in general they match. Generally you can set the assiciations in the respective file managers (konqueror/nautilus) with a simple right click on the file.
