I have some texture mapped quads: If the texture had areas of a certain rgb colour, could I make any parts that are this colour completely transparent - leaving the rest of the texture completely opaque?
Look at his masking tutorial, or alpha testing.

You could alter your data as you load it (add a forth channel and fill it according to what color is present at that pixel).
