A true 3D game scales the screen, it looks the same in 640x480 as in 1280x800. But pseudo-3D like isometric games like Age of Empires 2 have fixed-pixel tiles, and increasing resolution just adds detail to the sides.
One recent game which suffers a lot is Icewind Dale 2. In the newsgroup comp.sys.ibm.pc.games.rpg people are complaining that at 800x600 the characters already become quite small, and at 1024x768 the game is almost unplayable. 640x480 is the only decent mode. Which is a waste, I think.
